Abstract
Sequence alignments are of central importance in the interpretation of protein sequence data. Alignment techniques may be used to identify previously unsuspected homology, whilst multiply aligned sequences may reveal patterns of residues structurally or functionally important to the family. In this article automated techniques for pairwise and multiple sequence alignment are described together with methods for their evaluation, and improvement by the incorporation of secondary structural information. In addition, the use of flexible patterns to describe the important features of a protein fold is explained, and evaluated by comparison to several commonly used alignment procedures.
