Abstract
The problem of aligning protein sequences would disappear if we could solve the protein folding problem. The three-dimensional structures could be compared to decide if two proteins were related. Unfortunately, there seems to be little hope of solving the problem in the near future. This chapter will focus on sequence patterns within primary structure which correlate with secondary structure (Kabsch and Sander, 1984). Protein chain folding is likely to involve significant structural feedback. Primary structure is not the sole determinant of secondary structure. As secondary structure forms, there are implications for the formation of other secondary structures, so the issues of context-dependent secondary structure and tertiary structure interactions will need to be addressed.
