Abstract

A phylogenetic tree is a representation of the evolution of species. All the phylogenetic trees are based on a model or theory of evolution. The model of evolution which we consider here is a simple model based on the similarities of peptide sequences where no parallel evolution or horizontal transfers will be considered. The vast majority of the sequence data is modern data, so we are forced to guess the structure of the phylogenetic tree. The term dendrogram is used to describe relations derived from similarities rather than from the knowledge of the evolution. In this sense our phylogenetic trees are really dendrograms.
